I don't get that warning from 3dcalc (or 3dresample).
This intent code (1005) is actually described in your nifti document

nifti.nimh.nih.gov]
under "Storing Vector-Valued Image"s and represents "a N×N Symmetric Matrix"
I use nifti_tool as you describe to fix the problem but I was wondering whether this field should be normally carried along.
