If you concatenate your runs together and supply them as a single argument to 3dDeconvolve, then you need to add -concat to your argument list with a file that tells the program when the different runs start (see the program's help file). It is very important that you do this for a number of reasons (e.g., calculation of coreect baseline regressors). If you supply each file individually then 3dDeconvolve will take care of this for you.
