To write NIFTI output, most AFNI programs allow the prefix to be set to "something.nii" or "something.nii.gz". The output file will then be in NIFTI format. Not all programs work with NIFTI; though, many do. Some exceptions include adwarp and align_epi_anat.py. The main advantage of the AFNI format is the programs have all been written to support the AFNI file format already, and the header information has some additional information we use in our programs, scripts and in the AFNI GUI.
