Hi Phil,
toy.gii was created with 3dSkullStrip, even though the volume had been stripped of its skull earlier.
The command to do so would be:
3dSkullStrip -input reor_MPRAGEskstrip+orig. -ld 20 -o_gii toy2
Another way to create surfaces from volumes is with IsoSurface but that is not needed in this case.
I should also add that I am about to add transparency to SUMA's surfaces to allow one to visualize burried 3D structure. The transparency implementation will be simple but it will do the trick. Look for the transparency controls in SUMA's surface controller in the top left section.
