Dear AFNI users-
We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:
https://discuss.afni.nimh.nih.gov
Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.
The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.
Sincerely,
AFNI HQ

Hello,
I am trying to use @SSwarper, and the program works fine except for the generation of the .jpg images for visual inspection. I have downloaded and installed netpbm11, and it is in the path in which afni is located. I have also tried explicitly adding the netpbm directory to the path, but that hasn't helped either. Here is the error message:
** ERROR: pnmscale -- not found in path

I did not install AFNI on this mac, I inherited this mac from another person and AFNI was already installed.
Output of afni -ver is:

I'm having some trouble with 3dAllineate when trying to run proc.FT created with uber_subject.py.
afni_system_check.py shows:
3dAllineate : FAILURE
dyld: Library not loaded: /usr/local/lib/libgomp.1.dylib
Referenced from: /Users/Shared/abin/3dAllineate
Reason: image not found
How do I fix 3dAllineate? Not sure why it isn't working when it is in the same directory as the rest

I am using the data from subject FT provided for tutorial usage, so I don't think that is the problem.
It works fine when I use the proc.FT generated by the "s01.ap.simple", but when I try to generate my own proc.FT using uber_subject it starts not generating the xmatrix or stats files. I have tried setting the uber_subject parameters to exactly what is specified in the "AF

I have been trying to run the proc.FT script produced by uber_subject.py, but my output folder does not contain an xmat.1D file or any stats.* files. When I look inside the proc.FT script, I can see 3dDeconvolve with the settings -fout -tout -x1D X.xmat.1D and also -bucket stats.$subj.
Aren't these commands supposed to create the xmat and stats.* output? Why does my results folder not con

The problem was that I had to add PyQt to my PYTHONPATH, as specified in the output of afni_system_check.py -check_all.
Thank you for your help!

I am trying to use uber_subject.py on the FT_analysis, as specified in the "AFNI start to finish" powerpoint guide.
When I use the "uber_subject.py" command it tells me that it failed to import PyQt4.QtGui. When I follow the directions (B1) in the -help_install, it tells me "no package found for specification 'pyqt4-py27'". I have tried manually installi

I used the Matlab command line. I think the problem may have something to do with how I am calling the .mat files that I am interested in. Let's say my .mat file is called L101.mat. I load('L101.mat') and then do I replace every instance of matin in the code with the 'L101.mat' file name?

Hi all,
I have ~70 .mat files which contain structural imaging data (including but not limited to DTI and lesion tracings). I would like to convert each of these files into Nifti files so that I can use AFNI to apply masks to each subject individually, using only the structural data from the lesion tracings (i.e. I want to be able to view each subject individually in afni in order to determine
