You may use either afni_proc.py or align_epi_anat.py. Motion parameters are saved, and only a single interpolation is applied to the epi data in the combined transformation that includes motion correction and alignment to anatomical data. Because the anatomical base data is from a separate session, you will likely need the "-giant_move" option for the alignment of epi to anatomical.
