I'm going to focus on the following error message first (and if there are still deeper problems, we'll probably needs Ziad's expert SUMA advising):

For starters, can you paste in exactly the SUMA command that you'd typed? My first thought would be that there's something a bit funny in where SUMA is being told to look for the file somehow.
So, can you make sure that 1) this file exists, in particular that this was the specific connection found (I am forgetting now if you only have 2 targets, and if they are named 001 and 002, and also that the '-dump_rois AFNI' option was still used); and 2) if it exists in the location that you are calling it from?
