Hi Dan,
Sorry, I can't seem to find the -align_epi_ext_dset option in the help (http://afni.nimh.nih.gov/pub/dist/doc/program_help/align_epi_anat.py.html). Could you elaborate the command I would use?
I do see the -epi_base option. Currently I'm not aligning the zero sub-brick so I could do that, i.e., -epi_base 0. Would that be the same as what you did?
