Thanks! I definitely would be interested in hearing about if SurftoSurf could be used for this procedure and how it works (is there any paper regarding how it works?). I was planning on taking my MNI template and running it through Mapsiconahedron as well as all native brain meshes such that they have the exact same number of nodes. I just am not sure of the details of how it would take my subject mesh to MNI (rigid, affine, nonlinear, something else???).

You mentioned to warp the subjects brain a reprocess it through freesurfer (essentially i would run freesurfer 1x for native brain and 1x for MNI brain) but I am hoping to avoid running FS twice per subject as there are approx 150 subjects. I wasn't sure if you thought my idea to modify the Suma_Align script (native brain to MNI) with 3dQwarp instead of affine warping would be a possibility if SurftoSurf does not end up working in a nonlinear fashion?
