Thanks for your reply. So, would the following cmd line be appropriate?:

AlphaSim –nx 161 –ny 191 –nz 151 –dx 1 –dy 1 –dz 1 –iter 1000 –rmm 15.1 –pthr 0.001 –out Output.txt

This is the dimensions and voxel size in tlrc space, with a connectivity radius defined in terms of my orig voxel dimensions (3.125). Am I understanding this correctly?
