I encountered a similar problem using @auto-tlrc - I have updated Ubuntu an version of AFNI but an still receiving the following error messages:

cropped, try recentering all the
input data using this command:
@Align_Centers -base /usr/local/afni/TT_N27+tlrc \\
-dset MI_anat+orig \\

Then rerun @auto_tlrc using the _shft
version of your datasets.

The anat and func datasets both look good and are well aligned so that\'s not the problem.
Any ideas what the problem might be?
