AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Ziad/others,

Not sure if I should've started a new topic for this, since it's directly related to the SurfSmooth problem I was having.

Anyway, I am now able to smooth those surfaces I was having issues with. After smoothing, I'm running 3dDeconvolve on the surface data and trying to view the resulting output in SUMA. I have no problem doing this with the other hemisphere. In this case, the RH doesn't have any issues, but the LH does. Specifically, after running the commands below, I tried to "Load Dset" via the Surface Controller. I get several text popups with the following error messages:

"Cannot assign dset to SO or its local domain parent"
and
"Node index range outside 0 and SO->N_Node"

Importantly, I also got the same errors when trying to load the output of 3dDeconvolve on a non-smoothed dataset (so, smoothing doesn't seem to be the problem). Here's the 3dDeconvolve command I ran:

3dDeconvolve \
-input CW_RNPASallruns_lhall.niml.dset \
-fdisp 123456 -concat cat1.txt -polort 3 -num_stimts 6 -num_glt 13 \
-stim_file 1 colr_l_r.1D -stim_label 1 ColrL \
-stim_file 2 colr_r_r.1D -stim_label 2 ColrR \
-stim_file 3 locn_l2r_r.1D -stim_label 3 LocnL2R \
-stim_file 4 locn_r2l_r.1D -stim_label 4 LocnR2L \
-stim_file 5 hold_l_r.1D -stim_label 5 HoldL \
-stim_file 6 hold_r_r.1D -stim_label 6 HoldR \
-glt 1 SW-H_R2.glt -glt_label 1 SW_Hold \
-glt 1 LocnSW-H_R2.glt -glt_label 2 LocnSW_Hold \
-glt 1 ColrSW-H_R2.glt -glt_label 3 ColrSW_Hold \
-glt 1 LocnL2R-HR_R2.glt -glt_label 4 LocnL2R-HR \
-glt 1 LocnL2R-HL_R2.glt -glt_label 5 LocnL2R-HL \
-glt 1 HL-HR_R2.glt -glt_label 6 HL-HR \
-glt 1 LocnL2R-LocnR2L.glt -glt_label 7 LocnL2R-R2L \
-glt 1 ColrL-HL_R2.glt -glt_label 8 ColrL-HL \
-glt 1 ColrR-HR_R2.glt -glt_label 9 ColrR-HR \
-glt 1 ColrR_HR-ColrL_HL_R2.glt -glt_label 10 C_HR-C_HL \
-glt 1 LocnR2L-HL_R2.glt -glt_label 11 LocnR2L-HL \
-glt 1 LocnR2L-HR_R2.glt -glt_label 12 LocnR2L-HR \
-glt 1 AllTask.glt -glt_label 13 AllTask \
-fout -rout -tout -full_first -xsave -xjpeg matrix_LHsrf -bucket CW_AttnSW_LHsrf.niml.dset

I've uploaded the relevant files for you to try to view. The following (among others) are in an archive called 'AdamZiad080126.tgz':

CW_AttnSW_LHsrf.niml.dset -> LH smoothed 3dDeconvolve output
CW_AttnSW_nsmLHsrf.niml.dset -> LH non-smoothed 3dDeconvolve output
script -> the commands I ran on the LH data

Thanks again for all your help,
Adam
