There are two problems with your commands. First, you need to use the WARP_DATA matrix from the anat+tlrc dataset (the anatomical dataset that was auto-talairached), and you need to apply the matrix with -1Dmatrix_apply. The transformation can be applied to the ROI dataset that is registered with the anat+tlrc dataset. Here is an example (similar to my previous posting in this thread but changing the dataset to which to apply the inverse transformation).

cat_matvec -ONELINE anat+tlrc::WARP_DATA > tlrc.aff12.1D
3dAllineate -1Dmatrix_apply tlrc.aff12.1D -prefix roi+orig -source roi+tlrc -master anat+orig
