That doesn't make sense. The sub-bricks in the output are mostly arranged in the order of those regressors the user specified in the script, which has nothing to do with the TR.

I see you add a line of "-stim_maxlag 1 5\" for EVERY regressor, which is really odd. For head motion (7, 8: why only two were included in the model?), seed time series (9), and the interaction regressor (10), it does not make sense to have lags. I'm not so sure about the 1st 6 regressors either since I don't know the content of fmrigroup1.txt.
