Hi Brent,

The values of 0..10000 are probably due to your not using the
-vote (or -preserve) option in 3dfractionize.

But to back up a step, 3dAllineate should work fine alone for
getting from +tlrc space back to +orig space (assuming that you
used @auto_tlrc to get there, and not manual).

Consider extracting these commands to extract the transformation
from your anat+tlrc dataset, applying the inverse to the ROI,
and resampling to match a master EPI+orig dataset:

cat_matvec -ONELINE anat+tlrc::WARP_DATA > tlrc.aff12.1D
3dAllineate -1Dmatrix_apply tlrc.aff12.1D -master EPI+orig \
-prefix ROI+orig -source ROI+tlrc
