I tried 3dallineate with the -final NN option and the 1D file now only has one column again. However, the means for each TR should be based on a 100 average value, but I tried multiple ROIs and the base value seems to fluctuate and is not 100. In preprocessing I used 3dcalc in the following command to normalize the values:

3dcalc -a blur+orig -b stats+orig'[0]' -c mask+orig -expr 'c * min(200, a/b*100)' -prefix norm

Therefore, I believe the mean values should be normalized to 100. The ROIs I created were made using whereami to make fim files. Any ideas on why the 1D means are not normalized to 100?
