Jana, if you use something like the following in 3dDeconvolve

-stim_times_AM2 1 ... -stim_label 1 myCondition1
-stim_times_AM2 2 ... -stim_label 1 myCondition2

you can compare the modulation effect between the two conditions like this

-gltsym 'SYM: myCondition1[1] -myCondition2[1]'

The number '1' within the square brackets [] is meant to tell the program that you are interested in the second regressor (modulation) since the first one is indexed as 0.
