We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

Hi there,

I am having some trouble where my functional data that is aligned with the structural data (MPRAGE) in the subject's original space becomes un-aligned (shifted so it no longer overlaps with the structural template very well) after I use the @auto_tlrc command for both structural and functional data.
This only happens for some of my brains.
Here is the command I'm using to tlrc the data:

for each n (SBXXX)
@auto_tlrc - base -input
end

OR
for each n (SBXXX)
@auto_tlrc -init_xform AUTO_CENTER -base -input
end
