Can you please post your commands, both the @animal_warper and afni_proc.py commands, here?
Also, just to doublecheck, what is the output of this command:
3dinfo -space -prefix DSET
... for both your *nsu* dataset, and whatever template you are using as a base? Assuming it is the "NMT" template, the result should be "NMT", nor "ORIG".
Note: you can input NIFTI files into afni_proc.py (and really into *any* AFNI programs).
