It seems to me that there are two problems in the command line 'waver -GAM -dt 3.0 -numout 684 -inline 3@1 0@1 -input RSF.stim.${iter}.1.1D > wav.hrf.${iter}.1.1D':

(1) Why is 0@1? If you want 0 off's, then there is no need to specify anything here; If you mean 1 off, then do 1@0.

(2) The options '-input' and '-inline' are probably exclusive with each other. Did you want to add a few ones and zeros at the beginning of each stimulus file, or something else?
