Thanks for your response. I now have the correct structure for the stim_times file (1 row per run) but still can’t get the regression to run properly with the stim_times option included. I’m not sure how to properly specify both the trial types and their timings in a single 3dDeconvolve command. The relevant part of the command I’m using is:

3dDeconvolve -input S1_all_runs+orig -nfirst 0 -nlast 495 -num_stimts 6 -stim_file 1 S1_all_trials.1D'[0]' -stim_label 1 short_rel -stim_times 1 S1_timings.1D GAM -stim_minlag 1 0 -stim_maxlag 1 5

The error is: ‘stim_times 1’ trying to overwrite previous stimulus. What am I doing wrong?
