Hi Phil,
Actually, looking at your EPI time series for the bottom slice
makes it apparent that you probably don't want to include
this data anyway. And in fact, running 3dAutomask for just
that run (without producing full_mask) creates a mask that
barely includes slice #1, and doesn't include slice #0 at all.
That wedge you mentioned is actually pretty clear from the
raw EPI data. I don't know if that is a motion artifact, though.
In any case, it is clear you do not have much signal at the
bottom (slice #0), so it wouldn't terribly hurt to zero it out, or
remove it.
