Yes, MRIcro is only used to convert to Analyze format. I used 3dAFNItoANALYZE and still have the same issue. Changing the orientation also does not fix the problem.

Unfortunately our version of Amira does not read/write Nifti, however the newest version does so we may need to consider upgrading.
