Rick,
When I run Dimon, the data comes into afni with brick dimensions 440x440x1 instead of 88x88x18, ie its not assembling the data into a volume. In the image window the data appears as a collage of 18 2D brain slices. I get a message saying it can't do 3d registration on a 2d dataset, which I presume is why the data isn't forwarded on to the tcp server.
Is the acquisition type wrong (do I want something other than 2D+zt)? I didn't see an environment variable that I could set to change this.
The rt options I have set in my environment file:
AFNI_TRUSTHOST = localhost
AFNI_REALTIME_Registration = 3D:_realtime
AFNI_REALTIME_Graph = Realtime
AFNI_REALTIME_MP_HOST_PORT = localhost:53214
AFNI_REALTIME_SEND_VER = NO
AFNI_REALTIME_Mask_Vals = ROI_MEANS
Also, within the GUI:
Images only - No
Root - (blank)
Update - 1
Registration - 3d, base image 3, resampling quintic
graph - realtime, nr 100, yr 1
mask - roi means
Function - none
RT Write - off
Thanks for your help,
Alex
