I will keep playing around here as well. Here is just a brief summary of the relevant details.

Suma screen shows a completely white brain, which can be manipulated normally using suma commands.
Glxgears runs normally at approximately 1400 fps
SUMA_glxdino runs normally, with coloration.
When the suma window is moved across the screen, the actual surface colors flicker, but ultimately the brain return to all white.

I am using the following distributions, video card, and video driver:
Fedora 10 64-bit
AFNI/SUMA - linux_xorg7 64-bit (although I see the same problem if i use the linux_gcc33_64-bit version as well.)
integrated Intel G35 express video chipset
intel - Experimental modesetting driver for Intel integrated graphics chipsets

Changing the acceleration method by adding "Option "AccelMethod" "XAA"" to the xorg.conf file does not seem to help.
Downgrading the graphics drivers to the "xorg-x11-drv-i810-2.3.2-3.fc9.x86_64.rpm" package does not seem to help either.

Also, unsetting the LD_LIBRARY_PATH variable does not seem to help.

Finally, I tried to compile suma from source, but Make exits with the errors listed below. (This is probably not relevant to the previous problem, especially since I have never really compiled anything from source before. I included it just in case it was helpful.)
